Whenever a card is selected that is face up the entire screen goes red and the card grid is not displayed.

Does it go away when you push F9 during gameplay?

Just for future reference what exactly does F9 do?
(i'm not very deep into the technical aspect of the emulator yet >.<)
It toggles the game into software mode, where everything pretty much runs on the CPU. Slow, yet accurate.
It only slow if your CPU can't handle it.

The issue you mention can be fixed by setting GSdx to DX10/11 hardware renderer.
