So I was going to clean up my windows by tweaking windows to be more preforming than quality and was also going to defrag my driver, this helps FPS in PC games, but will this also effect FPS in pcsx2?

uhhh ... NO

only thing it COULD improve are loading times if the drive where you're isos are located on is HEAVYLY fragged...
