Actually the problem seems to be solved now. My Nvidia Control Panel settings had changed somehow and forced every program on my laptop to only use the Integrated Graphics card which is obviously much weaker. This, coupled with me being stupid and not realising my power plan was on eco caused all sorts of confusion. Also explains why all of my games were lagging when they never used to. Thanks so much for all of your help guys, really appreciated, couldn't have done it without you.

He did mention, He used standard speedhacks. He might have increased the EE cycle rate or the VU stealing so, it would be best to not Jump to conclusions.

So yeah, it's what I said. He uses the default settings for speedhacks. Please try not recommending cycle hacks to people, they break things.
I have never, not once, seen the EE hack break something. I'm sure it's possible, but definitely rare. VU is a different story though.
Yeah, EE cyclerate helps people acheive a little faster gameplay sacrificing accuracy.( and, without much side effects). It will also help the people with low end hardware a lot. There are games where, I don't see any difference between EE cyclerate to max and default. And, there are only a tiny noticeable difference on some games.
