Tried both of these things, same thing still happens.
You are running the game with widescreen hacks disabled in widescreen aspect ratio while the other guy is using widescreen hacks... You can try enabling widescreen hacks.
You can play a bit with skipdraw in gsdx hw hacks (values between 1 and 10 and don't forget to tick the tickbox for advanced hacks in gsdx plugin main window)
Does it happen in native?
At least the yt screenshot looks highly upscaled.

I tried first enabling widescreen hacks without using skipdraw, but the issue persisted. Then I kept widescreen hacks on and tested skipdraw 1-10, but using skipdraw tended to cause a graphical glitch with character shadows like the ones shown below.

Also, in response to your second post, the youtuber was using 6x upscaling, which is the same amount I'm using. Also, I just clicked the enable widescreen patches/hacks option in the system menu, nothing else. Do I also have to get and apply a widescreen patch using the instructions from this topic?

Edit: I just tried downloading and applying the widescreen patch for the game using that topic, but it had no effect at all. Why would I possibly have bug, but the youtuber didn't?
Hard to say since I don't know the YouTuber and you don't know him. Possibly he is using an old version and we had a regression or he uses some obscure hack. Maybe even a selfmade pnach. Or he is showing some hd remaster if it exists and fakes. Really hard to say.

BTW. 6x native is something similar as 3k x 2.5k resolution. So much larger than hd resolution. Probably you won't see a difference between 4xnative and everything above.

Sure. It has a strong influence. This is what I meant when I said regression. You need to concentrate on the GS plugin. The others don't matter.
You should nevertheless try the latest git release. There was a lot of progress recently. I don't know why I haven't suggested this before, sorry. In the newest git release you should have a look at the opengl renderer as well.
If the latest git release doesn't work you can Google that specific plugin or check the buildbot.
