How do I fix this?

In order to help you further with your problem, please make sure the following are all provided.

• Your hardware specs - CPU, Graphics Card, Memory, Operating System.
  
• The version of PCSX2 you are using.
  
• Any non default settings you are using.
  
• What games you are trying to play and if you are playing them from ISO or DVD.

I am using PCSX2 1.2.1 and trying to play The Transformers: Call of the Future ISO.

This was a problem when I was on Win7, and I fixed (make it disappear, but next time you go FS it'll come up again) it by either clicking said taskbar or by hovering on an active program (like pcsx2 itself). It works for me, but I don't know if it'll work at your end.

In the meantime, do answer Jes' questions.

I don't get it, how did you fix it?

Click on the taskbar and then on the game window and the taskbar will disappear

Didn't work.

So there is no fix for this?

This sounds like the well known Windows issue, try Alt-tabbing, Alt-Entering, minimize and maximize, clicking on PCSX2 - the render window one - in the taskbar,...etc.
