When I tried to launch a different game it said I had to reset my ps2 and it deleted all of my game saves. Is there a different way I'm supposed to be saving games or launching games?
Our reset functionality is no different to that of a physical PS2. If you lost your data after doing a system reset, you likely never saved in the first place.

I saved on the game through the memory card like I would on a normal ps2, Do you know of any reason why it wouldnt have saved?
Closing your game too fast, permission errors or other PC issues.
