It's now missing and I have only seen it when importing .ini files to a new version of PCSX2

if you are using a dev build, yes, it has been removed.

Then what about special cases where we need to use a different plugin? (IE the lilypad plugin for playing guitar hero with controller)

Do you want us to keep a separate version of PCSX2 just for those games?

if you want to keep separate versions, then go for it
i may be wrong, but i think guitar hero controllers are supported in latest dev builds btw

Lilypad has Guitar Hero controller support though, just change the Dualshock 2 to Guitar. Unless I am mistaken.
