I know I haven't played this game in 20 years but I feel like it's not normal for all the characters to have a shadowy aura around them. Any help would be appreciated

I can't post links, but if you google "PCSX2 Jak and Daxter" the top result should be the PCSX2 wiki page for the game. That's the best first stop for questions like this. Is your issue one of the shadows issues listed as known or fixed on that page?
