I get the same issue, but mine is, not working Player 1 in game, I can map the buttons in the settings but not working while booting a game, what I so far tried for a solution:
1. cleared all mapping and re configure the controller
2. made a profile
3. closed and re open PCSX 2
4. followed the provided steps on this thread
still didn't work, I am using ds4windows on a PS4 controller
