It gets magically better after Yukiko's Castle, if you're referring to battles. Other than that, the only places where you should expect a drop in FPS are the Southern Market Street and crowded parts in the school.

I have 45 fps top.

PCSX2 0.9.5 Gsdx (MSV 15.00, SSE2)0.1.4 Endless SPU 1.9.0 Linuzappz ISO CDVD 0.7.0 Disable Forced ABS EE/IOP Sync Hack (x3)
Try the new playground beta and enable Denormals are Zero and Flush to Zero. It helps Persona 4.
But do not expect to get full speed. With that rig there are many scenes/battles you will only get 20-40 fps. And try VU-Skip with 2-2 settings, gives you more speed but makes the game a bit choppy.

Hey i have the game running at about 60fps with little to no drops but over the screen there are little multi-colored squares and the background keeps flashing.
settings are GFX-ZeroGSKosmos 0.97.1 Billnear filtering and interlace enable- both on sound- Zero SPU2 0.4.4 cd- Linuzappz ISO CDVD 0.7.0 cpu- MTGS and DC activated frame limit on vu0 & 1 on eerec EE/IOP recompiler on

Yeah, that problem is because zeroGS plugin, and sadly that plugins doesnt up to date anymore. Try with various option in settings to make better.
