Did you try with a lower CRC. Besides I suggest to enable Hardware depth.

Dropped the CRC level to "OpenGL recommended" and enabled hardware depth. Still getting the lines.
Update: Direct3D11 backend fixes the issue.

What about align sprite hack using upscaling?
(I guess it is the same problem as in FFX using upscaling... you just see some background through the holes due to upscaling)
