It's normal the game is very slow at those scenes due to some GSdx bugs (which are visible in your screenshot). The first time you probably didn't reach that point

I only have a slight problem so far with MGS3. I'm using GSDX 1.4 D10 mode. When I speak with my the major and other characters over the radio, the portraits that you could move and play with are not visible. Also Snake is clearly seen as opposed to be a shaded silhouette on a grayish background like in the Playstation 2. Switching to software mode solves the problem but cuts my framerate by 2/3s.
Are there any tips or hacks to fix this problem?

Okey so after reading the thead I got my game working by using the new beta version and plugin updates, but I think the game is too green even the white part of the eye is green and so are the clouds.
