All settings must be the same. If you'd use ZeroSPU2 instead of SPU2-X for example, you'd gain fps already.
Also I bet different BIOS versions are different speeds. The worst thing though is that this scene does not use the VUs, explaining why the Phenoms actually perform
Phenom II's are almost the same clock for clock as C2, they're just cheaper, and in the source engine, perform as good as i7's.
If you are having problems with Vista or Win7's Aero, try this.
Create a batch file in your Pcsx2 directory, call it Pcsx2.bat, or whatever you want, and add the following,

net stop uxsms
TASKKILL /IM EXPLORER.EXE /F
start /high /wait pcsx2.exe
start explorer.exe
net start uxsms
That should help with Aero problems, and even give a few extra fps.
Note, you may need to "Run as Admin", to get the net stop command to run on an elevated command prompt.
