I'm sure only gabest could answer or even implement this, But i was playing Zelda on PJ64 with a texture replacement, and i noticed there is the same available for dolphin, And now even the PS1.
Because if i have the means, I'd certainly make a GUI for FFX and maybe a few other games (as to me thats all they need) So i guess Gabest! comeback!!

It appears that there are some problem with Font textures with GSdx in Hardware mode.
In almost all games I have tried (God of War, Mortal Kombat, Katamari, and many more) the Font in text boxes is stretched and has strange artifacts, sometimes holes. When I switch to Software mode the font is more "complete" and shaped right without major bugs. It maybe related to filtering or scaling of the textures? God of War 2 shows this issue with the text very clearly. Anybody encountered this also? A completely different issue in God of War 2, when I turn Off texture filtering, huge macro-blocks appearing all over the screen on all the textures. Edit: Using GSdx32-AVX-r5464.dll

To demonstrate the Texture scaling issue I uploaded few God of War 2 screens.
The controller screen is in: Options -> Controller Display. Native Software Mode: Native Hardware Mode: Hardware Mode X4 scaling: Here you can see the textures are fixed because of the high resolution but a halo effect appears. Hardware Mode x4 Main Screen: Here you can see the "cracks" in the font and halo effect. Software Native Main Screen: "Cracks" on font are gone. Hardware & Software Square Button: Its not really a square is it? This texture scaling issue applies to many game I tried. I take a very wild guess by saying that it happens because the PS2 resolution has to be converted to a 4:3 aspect ratio to the display or some other conversions inside GSdx. Thanks.

Just use the offset hack for god of war, fixes most of these stuff. You can also use one of the wide screen patches to get some nice 16:9 output

Thank you Bositman the Offset Hack fixed the halo.
But what about the missing pixels and miss-aligned fonts in Native resolution. Miss-aligned pixels on fonts was a problem in many emulators in the beginning of their way like Sega and Snes but eventually they got it perfect, "pixel perfect" they call it. I think the same problem occurring here with GSdx scaling the image (NTSC/PAL) to another resolution and in the way removing some pixels. This can really hurt single pixel lines or drawings like Fonts as you can see in the Dualshock and Square Button examples.

UPDATE 2 Well ill be damned, 1 hack did work for the double sight for sorrow eyes Iluvana, Try the Alpha stencil hack for the double trouble kratos 1 note you must take into consideration.... That hack i want you to use to solve that issue, DID NOT WORK on OLDER SVN builds !!! Thats why iam surprised it did now ... and sure enough, today i have updated my pcsx2 build and now the hack properly works !! Coincendence ? ENJOY the POLISHED graphics once again ... I sure will on my new 42" 3D set cherriepoppers,

More on the miss-shaped textures and fonts.
Mortal Kombat Armageddon for example: Hardware Native: Hardware Custom 1200x1200: You can clearly see that scaling to 1200x1200 destroys the geometry of the textures, especially fonts. PS. For me "Alpha" in HW Hacks fixed GOW2 ghosting effects. Bu still the texture tearing remains. Who is working on this plug in? Can you please put more attention on the stretching and textures? Is there any way do completely disable filtering?
