I ran the codes through omniconvert for the .pnach file, the game recognizes the cheats but does not register them properly, as nothing happens.

How did you convert it? The input must be in the correct encryption and the output must be in Raw(Unecnrypted).
Also on PCSX2 master codes is not needed.

Trying to get cheat for unlimited Holy Waters to work. I've used Cheat Engine 6.5 but was unsuccessful. I started with 6 Holy Waters, used one then did a next scan but the values were inconsistent. I have used Cheat Engine with other games and even following this guide had no luck.

Open Cheat Engine and go to Edit -> Settings -> Scaning Settings and enable MEM_MAPPED option.
It might work, atleast it worked for me when i was trying to use CE on GOW1.
