PS: yes, it is a laptop and i doubt it will overheat, because i have been playing games all day at max and it runs cool.
run fast it won't but it will be playable.

Intel q9450 quad clocked to 3.1ghz, 4gb ddr2 pc8000 RAM, gtx280 with core clocked to 690mhz, vista ultimate 64bit
Trying to get mgs 3 subsistence ntsc import working on pcsx 0.9.7 beta using gdsx10 3019 version i think,put it to ISO but I can get aNverage 40-50 fps and with speed hacks a constant 60 fps no matter what, the one thing is with speed hacks its a constant fps but still it the scenes seemike there slow or skipping. Any advise please
Don't have that game but as general knowledge, EE cyclerate has more perceptible effect in turning the sound choppy while the VU cycle stealing actually enhances the FPS output but may lag as in slow motion.
That is game dependent and while the hacks can clearly affect one game it can work well in others. For example FF-XII works well for most part with VU cycle stealing in the second notch while Xenosaga desync badly to the point of breaking the game at as few as the first notch.
The rule of thumb is using the least hack possible so it's in the visual quality you should work first. Don't rely that much in your excellent video card, PCSX2 is an emulator and so a greater part of the graphic processing will fall over the CPU than would in a native application (game).
So, the better way to find what is better for you is first trying without any hack. toy with the internal resolution to achieve the best possible performance with the least visual impact. Once it's done begin with the speed hacks. Go first to those marked recommended since they are less prone to give problems.
Feel the game for a little while, sometimes a certain hack will not bring any advantage and may even worsen the performance. Try and avoid changing more than a hack at a time, go easy, go step after step. Such is the better if not the only way to know your machine limits for the actual version of the emu and the game you're playing.
Once you get a stable and most satisfactory configuration with chosen hacks you can always try some visual improvement, never before this and may be bad idea going for eyecandy over performance.

My question is should my CPU be fine as is or should I run Affinity for like 1 core or 2 etc, cause I hear the Emulator not really programed for dual core let alone Quad,
I am aware the GPU not that great I plan to Replace that witha 460gtx in coming months.
I Can PLay FFXII at fullspeed with no studer I see, but FFX Runs for most part fullspeed with lil studer here and there in sound, and slow down with certain effects in the game like Lulu's Overdrive and skils like Demi,
and DQ VII just not playable it plays slow

Woah, you have an i7 920! From what I've read, that's a darn good CPU for this emulator!
I'm 99% sure PCSX2 is optimized for dual core, but your quad core won't hurt anything. It'll just use the first 2 cores by default, i think, unless you set the affinity thing you mentioned. I'm not sure what the best manual affinity settings are, though.
I vaguely recall reading about having the gui set to core 0, then the EE to core 1 and core 2, but alas, i forgot the details from that post....
I'd reccomend getting a gigantic aftermarket heatsink with dual 12 cm fans with a big radiator and heatpipes, and overclocking that baby to about 3.8 GHz (or 4 GHz if you are lucky and have good air conditioning in your home).
But before you do that, I'd totally go for that GTX460 first.
I'm getting my GTX460 tomorrow, and I'll post about my experiences with it on my 1080p RPG Thread.
EDIT to add:
I have the same problems with FF and DQ8!
Tomorrow, I'll test those two games first.
Hopefully, all we'll need is that new video card...
If not, my next purchase is gonna be a faster CPU (and i5 750 or i7 920 over-clocked to 4 GHz).
You should be able to play DQ8 with your specs.

Depend on you meaning of playable i guess cause its doing 30 ~ 40fps in both hardware and software mode using the most recent GDSX plugin and be cause it running like that the sound is super slow too along with the fact the game is running at half speed everyone moves super slow to
